Menus and gameplay are in Japanese.

In Lost Aya Sophia you play as Yuuji Oguma, a third year student in a religious school. Just as school began for the year, your parents were transferred overseas for work, forcing you to live in your school's dorm. The story begins when Yuuji has a dream depicting someone different from himself being surrounded by flames. The dream begins to appear over and over again, as if trying to convey a message.

At the same time, a girl named Mary whom Yuuji encounters in town offers up a strange message to Yuuji, stating that his soul has been taken by the devil. It so happens that Mary ends up transferring to Yuuji's school, and the two become involved in solving a mystery involving a devil's seal. Gameplay involves interactive conversations with multiple characters as you work your way to one of multiple endings.

As you play, your "personality" changes depending on how you respond to questions.

Idea Factory marries school romance interaction with a supernatural storyline involving soul retrieval, latent skills, and a demon. At the outset of the game, a psychological test made up of 12 questions is administered which determines the personality traits of the player... which also grants the game's protagonist his traits. Once the game starts, actions and decisions affect the course of the game as well as the player's in-game personality and outlook. Lost Aya is designed with standard romance interaction formula where girls are met, conversations are held, and important events have the tendency of changing the scope of a relationship for better or worse. The supernatural bent in the storyline provides an interesting overlay to the interaction.

The protagonist is a student named Yuji Oguma and Satan has stolen his soul. By using wits, interaction, and reasoning, Yuji and a good samaritan named Mary work together to take back his soul.

The limited edition of Lost Aya Sophia includes an art booklet filled with sketches and color artwork of the characters in the game and a drama CD which is mounted on the back cover of the book.
